How do I run U7 and Serpent Isle in Full Screen with this program?

Start the game as usual, then once you're actually playing it, press escape to bring up the main menu. Select video options, and enable fullscreen there.

wjp, if you do it on the main menu before you start on either game, does it affect both?

Yes, but in the pre-game menu you might get crashes.
